First of all, read through all MegaDrum Documentation: http://www.megadrum.info/content/megadrum-configuration
Tackle one issue at a time.
When raising a problem/issue, don't assume I know all your current configuration settings, pads/cymbals/pedal used and etc.
And change an "I don't know what I changed" approach to something more systematic.

I have been reading nothing else for the last week.

I have made a post about my ride not working. viewtopic.php?f=4&t=1513

I have done this:

1. In the Head/Bow channel set 'DualHead' to Yes.
2. In the Head/Bow channel set 'Note' to a note desired for the Bow zone.
3. In the Rim/Edge channel set 'Type' to Switch.
4. In the Rim/Edge channel set 'Note' to a note desired for the Edge zone.
5. In the Rim/Edge channel set 'BNote' to a note desired for the Bell zone.
6. Repeat all above steps for all connected Yamaha style 3 zone cymbals.
7. In the menu navigate to 'Set All EdgeSw', press Up to change from No to Yes and then press Right. It then will show 'Working'. Now hit a few times edge zones of all connected piezo/switch and piezo/switch/switch (Yamaha style) pads/cymbals. When done, press any button to finish.
8. In the menu navigate to 'Set All BellSw', press Up to change from No to Yes and then press Right. It then will show 'Working'. Now hit a few times bell zones of all connected Yamaha style 3 zone cymbals. When done, press any button to finish.

All your connected Yamaha style 3 zone are now configure to recognize hits on all 3 zones. No, mine aren't. After doing all this exactly as written, I still get the same sound on every zone of the cymbal. AND to top that off, after doing this, my snare, which was working OK before, now suddenly has a rimshot sound on every zone.

It also says:
You may still need to slightly adjust Threshold and BThreshold on the Rim/Edge channels to fine tune the zone sepatation.

'Set All EdgeSw' and 'Set All BellSw', which try to set Threshold and BThreshold on all edge inputs, might not be perfect, and definitely they aren't in your case and here the MegaDrum Configuration Documentation, http://www.megadrum.info/content/pads-settings, is useful to read about Threshold and BThreshold. Did you try to adjust them manually as suggested in the documentation?

After doing all this exactly as written, I still get the same sound on every zone of the cymbal. AND to top that off, after doing this, my snare, which was working OK before, now suddenly has a rimshot sound on every zone.

If it is also a piezo/switch or piezo/switch/switch pad than 'Set All EdgeSw' and 'Set All BellSw' has definitely messed with Threshold and BThreshold settings.
