I've raised the high level until it feels about right, and that was at 900.
The trouble is with a high level of 900 megadrum is not outputting a velocity above 109, no matter how hard I hit.

By "feels about right" I mean that I raise HiLevel until I get velocity 127 only on hardest hits. What do you mean by "feels about right" that makes you to raise HiLevel to 900 but then not being able to get velocities above 109?

Right, last go at this.
According to the instructions I have set the auto high level by striking the pad a number of times at a hard velocity. From that I got a high level reading of 900.
That set, I notice that megadrum only outputs a maximum velocity of 109. Every hard stroke outputs that exact velocity I can also confirm this by adding a midi monitor in Kontakt.

Now clearly I wouldn't get the exact same velocity on every hit.

All I understand is that for some reason AutoLevel incorrectly detects HiLevel. Forget for now that AutoLevel exists. Just raise HiLevel until you reliably get velocity 127 on hardest hits only. Is there a problem with this approach?

For the 3 examples above I only punched the numbers in and pressed send. I tried changing with the small arrow but it's the same. Can you not re produce this?

I'm still struggling to see what the problem is and what to re-produce except that LevelAuto incorrectly detects HiLevel and that you have to fine-tune it manually. Am I missing something else?

The situation I currently have if I set the high level to 900, which is where I want it, then my MD only sends velocities between 1 and 109. How else can I phrase this? It physically won't send a velocity of 110 or above.

Unless anyone else can help, I'm done.

Why do you want to set it to 900?

Can I not set it to 900 then?

Of course! If your (HiLevel-Threshold) is bigger then 127, you already can get full velocity range. The bigger (HiLevel-Threshold) the better precision is but when it's bigger than ~400-500 there will be negligible improvement in precision. So as long as HiLevel is above ~500 for hardest hits to produce velocity 127 it is very good. In you case this very good HiLevel is somewhere between 700 and 800. Start with 700 and raise it one notch at a time until only hardest hits produce velocity 127.
